Gary was given superhuman powers after inadvertently interacting with the Galactic Barrier. Becoming a higher being, Gary Mitchell no longer had the same regard for "lesser" life forms, causing Kirk to make a difficult decision.

4 DS9's Changelings Star Trek Into Darkness revealed that the destruction of Vulcan had inspired some Starfleet officers to explore ways to strengthen the organization and protect the Federation. This increased military aggression by the likes of Admiral Alexander Marcus could bring Starfleet to the attention of the Dominion much earlier.

2 The Borg Collective J.J. Abrams' Star Trek crew never faced the Borg but it's certainly possible for them to do so. Star Trek: Enterprise established that there was leftover Borg tech after Captain Jean-Luc Picard and the USS Enterprise-E averted a plot to change history. Star Trek: Picard season 2 may have left behind more Borg tech after the alternate reality Borg Queen was transported to 21st-century France.
